Answer...

1.Considering the relatively small size of the interceptors, there
appeared to be only enough room to carry one missle.

2.Chances are, those missles were tipped with nuclear warheads, which
would be the only practical weapon for a sublight speed spacecraft
like an interceptor to use against a faster-than-light craft, as the
aliens apparently had (the aliens must have been light speed capable,
since they apparently originated from another solar system). The
interceptors would have been too slow to engage in any sort of
dogfight using either lasers or projectile weapons, so nuclear tipped
missles, with their high yield explosives, would have been the only
practical weapon available to SHADO (Straker certainly didn't have at
his disposal the light speed drive technology of Star Trek, Star
Wars, Battlestar Galactica, or Andromeda, or even the jumpgate tech
of Babylon 5 or Buck Rogers).

Of course, once the aliens entered Earth's atmosphere, then they
would have been forced to slow down, enabling Captain Carlin's Sky
One to engage the aliens directly.
