I believe you are talking about my least favourite episode, "The Cat with Ten Lives", when Doctor Jackson surmises that the aliens are not physical beings at all, but inhabit beings as a vehicle. It is also possible you may be thinking of, "The Man Who Came Back". Where Captain Craig Collins has his own personality 'burned out' by the aliens, and then has his brain reprogrammed to return "like a guided missile" for the sole purpose of killing Commander Straker. I don't believe there are any other episodes where this notion is mentioned.
