Wikipedia http://en.wikipedia.org/wiki/X-COM:_UFO_Defense sounds
somewhat like being in charge of something like SHADO. Including
aliens abducting.

It's a fun game. I've played the PC and the Playstation versions.

The sequel (The Terror from the Deep... I think) features undersea bases.
