I think that she had already, naturally been taken to a
non-military hospital, and it might have created a more difficult
security situation to move her from there. When Straker turns up
at the hospital the first thing he asks Jackson is whether the
security is acceptable. So although I agree with you about the
logic of the episode as a whole I don't really have a problem with
the hospital. I'm sure that the necessary strings could have been
pulled to allow SHADO to take over a small part of the hospital.
I'm sure that hospitals do, in real life, have to hand over
security to a particular room to the police or the military from
time to time.
