I was hoping that someone more knowledgeable about these buildings
would reply, and indeed they did -- to my personal email account! :-)

Neptune House has not been demolished. The building that is
seen as SHADO HQ still exists today. You might be thinking of
Sudbury House, which was the building used for General Henderson's
office.
