Well - in the first instance you mention SHADO is still in the process of being set up as I recall. I think the writer had in mind some kind of generic military security, possibly reporting to Henderson as you suggest.
In the second instance - it seems to me that the court martial is not being held under the auspices of SHADO. Freeman and Straker clearly aren't in control. Jackson doesn't seem to be working for SHADO in this one, anyway. But it takes place years after SHADO is established anyway so I don't think it meaningful to compare it with the first scenario.

      In one scene we have Straker saying he wants to let his wife know what his true job is, but Freeman warns him about security, and the risk to his wife if they find out.  So Straker doesn’t control security.

When Foster is accused of treason and escapes, security is after him, but on orders from Dr. Jackson, security uses tranquilizes, not real bullets, so Dr. Jackson can order security, but not Straker?

Who does security answer to?  General Henderson?
